Los Blancos had already qualified for the last-16, while the Russians were desperate to earn a spot in the Europa League.
Real rested a hatful of first-team stars, with the likes of Vinicius Jr given a chance to impress.
But CSKA took a surprise lead in the 37th-minute, as Fedor Chalov picked up the ball, waltzed inside his defender and rifled an unstoppable shot past Thibaut Courtois.
And the Russians doubled their lead just minutes later to stun the reigning champions.
Mario Fernandes somehow managed to waltz his way through the Real defence but saw his shot from a tight angle saved.
But Georgi Schennikov pounced quickest on Thibaut Courtois’ parry to tap into an empty net as CSKA went into half-time 2-0 up at the Bernabeu.
Yet CSKA continued their hunt for a Europa League spot, making it 3-0 on 73 minutes.
CSKA started the evening bottom of Group G – level with Viktoria Plzen on four points from their first five games.
But with the Czech side winning 2-1 at Roma, the Russians could do absolutely nothing more to make it into Europe’s second-tier.
CSKA had drawn one and lost one of their group games against Plzen – and despite boasting a far superior goal difference, missed out on third spot on head-to-head record.
Six of the Russians’ points came against the reigning champions, incredibly – but sub-par results against Roma and Plzen proved costly.
